If you try to use a network share for the repository directory (e.g. \\localhost\repos), the FME Engines may not start after rebooting the computer and you may see the following error in the fmeServer.log:
Repository home directory is not a directory: //localhost/repos
The user that is running the FME Server Windows Service doesn't have permission to write to the repository directory.
Resolution
Ensure that the user running the FME Server Windows Service has permission to read/write to the FME Server System Share directory and see if the problem is resolved after restarting the service. To change the user running the service, see this guide.
